If a mod has errors when uninstalling, at this point it is ok. You let it error when uninstalling and after that you upload all the new files for the upgrade and overwrite the ones on the server. Now that your overwrote those old files the errors are gone and you can point your browser to upgrade.php I would upload the new files and do the upgrade as long as it was not a database error.
